Modifier key settings are not retained on restart

Running sierra 10.12.2 on MacBook Pro (15-inch, Late 2016).


If I set the caps lock key to "no action" using the modifier key settings in the keyboard settings, shutdown, and restart, on restart the caps lock key is back to it's original caps lock setting.


I booted into safe mode and used Disk Utility to check the disk and no problems were reported. Discussions on this issue from years past suggested using repair permissions to correct the issue but that's not relevant for macOS.


Any idea what causes this and how to make it stop?


This machine is an upgrade from a late 2013 MacBook Pro and I used the migration assistant to migrate everything from the old machine.
