Modifier key settings are not retained on restart

Running sierra 10.12.2 on MacBook Pro (15-inch, Late 2016).

If I set the caps lock key to "no action" using the modifier key settings in the keyboard settings, shutdown, and restart, on restart the caps lock key is back to it's original caps lock setting.

I booted into safe mode and used Disk Utility to check the disk and no problems were reported. Discussions on this issue from years past suggested using repair permissions to correct the issue but that's not relevant for macOS.

Any idea what causes this and how to make it stop?

This machine is an upgrade from a late 2013 MacBook Pro and I used the migration assistant to migrate everything from the old machine.

I had this exact problem on 10.12.3, but with the release of 10.12.4 the problem changed:

The settings are now remembered after restart, but none of the settings seem to have any effect. To test, I changed all modifier keys to an alternate definition, but the modifier keys behaved as if no change had been made. Is anyone else experiencing this on 10.12.4?

I get the same behaviour. Possibly a macOS Sierra bug.

Same behavior on more than one Mac. Seems a bug is most likely.

Might be beneficial so send Apple a bug report here…

Same problem here. Easily verifiable by setting a Modifier then seeing that it's reset upon each reboot. Wish I could post a workaround or fix.
