PowerPC applications are no longer supported?

When I try to open any app on Mac Book Pro (Retina, mid 2014), it has an error message saying it can't be opened because "PowerPC applications are no longer supported". I have OS X El Captain, I can't open anything a part from finder and can't update the software as I cannot open the App Store, the computer also won't restart or shut down. How do I fix this and how can I update the software?

This question has come up a couple of times on Macs that have no PPC software on them, and yet the OS tosses that message out, even on OS installed apps. I don't recall seeing a solution for it mentioned.

What I would try is to first make a backup of your drive, if possible. Then restart and hold down the Command+R keys to boot into Recovery mode. Reinstall the OS.
