I am super confused about how to use Apple Pencil to mark up PDFs or to make it useful in my day to day work. I bought it to make my 12inch iPad a replacement for difficult PDF markups on my laptop. Also I wanted to take notes by hand, and mark up documents I get such as designs as PNGs or JPEGs, or PDFs, and I want to take notes too.
Suggestions? Best apps (both built-in to iPad Pro and/or AppStore?)

This is now available in the iOS Notes app in iOS 11.
I had a PDF in Google Drive, tapped the share button, selected "Notes", opened the PDF in Notes and started editing with my pencil.

If you're willping to pay $8, I highly recommended Goodnotes. It has a very simple user interface, you can draw in any hexadecimal color, it has automatic cloud backups available, and is very compatible with many different apps for impor and exporting.
