I use an iPhone 6 with iOS10.2.1. I noticed some delays in uploading several sites when using Safari.
I cleared History and Website data and then I checked in Settings > Safari > Advanced > Website Data and there was amazonaws.com only.
I deleted it but it is still there. I restarted the phone - It is still there.
Is this a virus? Is it harmful for my phone? If yes, how can I get rid of it?

Your problem is a non-problem. Apple stores some information in the Amazon Web Services cloud. As do thousands of other companies. Including my company and the sites we manage for other businesses. You can also, if you want to. It's free for the first year, and reasonable after that. You can run a server in AWS starting at about $10 a month.
Unfortunately, my problem/question stands: I cannot remove amazonaws.com from History and Website Data. Why is that? I tried to delete it with the iPhone in Airplane Mode (someone told me so). Same result: still there...

I checked on my previous iPhone 5. There is no such amazonaws.com in Website Data.
About your question - "What is my home page set to?"... I don't know... what do you mean? Which home page?
Is your iPhone jailbroken? Amazon web services (amazonaws) host a lot of legitimate cloud services but bad guys can also take advantage of it to host malware. I wouldn't worry about it if my phone isn't jailbroken.
You're slowing down. As to the OPs issue, the slowdown was due to an Amazon Web Services outage on the east coast of the US and Apple uses those services for certain iCloud services. That would also be why they saw it in the history on this phone.

When you launch Safari browser, what website is accessed?
There is no a particular home page... When I launch Safary there is the active "Search or enter website name" line on top and below there is a bunch of icons - My Favourites.
There is no home page for Safari in iOS. It returns to the last opened page.

There is no setting for "Home page" in Safari on iOS. Perhaps you're thinking of MacOS?
I host a couple of enterprise websites on AWS. Fortunately, mine are hosted on the west coast, so I wasn't affected.
And now you are certainly glad of it. 🙂 I saw today where many companies are trying to redistribute their sites to multiple vendors.

I was affected by Amazon aws problem yesterday. Sharefile is the service I use and yes, they got their cloud service hosted at aws.
