If you're referring to FaceBook Messenger, yes, those calls will now appear in your regular call log. Messenger is using Apple's CallKit framework. Skype and WhatsApp do as well. While I've been able to find instructions on how to stop Whatsapp calls from showing in the log, I don't see any similar instructions for Messenger. I'd contact FB and suggest they add it.

I don't remember where I found the information back in March. I'd check in the settings on the Whatsapp app.
