To run chkdsk you need to run it as the computer administrator. This is why the Windows Migration Assistant instructions here:

Move your data from a Windows PC to a Mac - Apple Support say:

"Make sure you know the name and password of an administrator account on your PC."

On a Windows computer there are commands which can only be run as administrator, just as on a UNIX based system there are commands you can only run as admin or other user with elevated privileges. Chkdsk is one of those commands. It is a simple matter to run a command as administrator on a Windows computer. So either run chkdsk as admin or don't run chkdsk.
