I upgraded my iPhone 6 Plus to 10.3.2 today. This deleted the three permanent cookies and so far Safari hasn't inserted any more. I was able to delete all website data. It's a good sign but I will keep testing.

I have been having this same issue too for almost a year. For me it started somewhere around update 10.3.0 or 10.3.1. How did you come by this information from apple and are they confident it will fix the problem. Each time I have talked or messaged them they never seem to be aware of it and always open a case.

I currently have some cookies that won't delete as well. I haven't found a fix either.
I would suggest submitting a bug report to Apple, by doing this, Apple will be aware of the bug.

Yes that is very possible, that's what I'm thinking as well. I currently have 6 different Website Data that won't delete on one of my devices. I noticed the bug start with iOS 10.3
There's another post with 567 people who marked that they have the same issue currently. I personally haven't found a solution.

I was thinking that it was a program bug from some recent updates. I just wanted to confirm that others have similar experiences. I have informed TS who told me to post here. Hoping for a solution from this annoying issue.
I have an iPhone 7 plus. Ever since the new iOS was updated on my iPhone, I am unable to clear out the website data as you have stated as well. Does any one know if there is a new update that will clear out this problem. I don't want to reset my iPhone.
Updated to 10.3.3 still broken feature, will NOT delete any website data. Some are at "0" I have 3 or 4 that are at 68.0kb.
What gives!! How does this stop working. Also stopped working with Verizon certified Apple car charger the same time.....hmmmm.
Every time that I install iPnone updates it clears out my old persistent data with zero KB. Still, if I revisit some of these same web sites the problem returns. Then again, I can't delete all web data until the next iOS update. If the undeleted data is above zero then I can usually delete it my manually sliding to the left and touch delete. A more permanent solution is expected from Apple in an October iOS update. Apple HQ is aware of this issue but feel that there's not enough complaints to justify time to fix it.
I did a complete restore per the instructions of the helpful Apple telephone support. I had to disconnect the call after nearly an hour due to another call that I had to take. Fortunately, my data did restore properly. Unfortunately, after wasting an hour (and more, since I had to go back and reset my settings), the files that "Remove all website data" was supposed to delete were STILL THERE!
Now, when I tried to call back, I got the "service unavailable" message. Same with chat. I suppose they decided they had spent long enough with me - even though the rep was friendly and helpful, my problem was NOT solved. I'm open to any other ideas that might work.
I spoke with a TS supervisor who claimed his DB showed that Apple is aware of the issue and he took down my details. Spent a significant time taking down my information. Each upgrade to iPhone seems to reduce the problem for me but still not Completely fixed but much better, so far.
iPad with 10.3.3. Happening here, too. Tech. Asked me, Why I was concerned? Why was I bothered by it. I said, "There's no reason for Sam's, Hammacher, etc. not deleting." He said, "They were looking at this known issue and it would probably be removed on new update." But didn't happen.

I am having the same problem with my phone and laptop... I delete all of the website data, and several of the sites pop back up again, no matter how many times I delete them.
Why remove all website data not removing all data??
