Headers Partially Cut Off
iMac, macOS Sierra (10.12.2)

Try this in a one-cell table
This is what is happening behind the curtain. Page number in the right third of the Page Header (actually Page number of Page Count, for more clarity)
Slide the table up by dragging the "bullseye" top left.
I find it useful with these settings in Menu > Pages > Preferences > Rulers
Then use the arrow keys to fine tune the alignment.
With the table selected, Menu > Arrange > Section Masters > Move Object to Section Master
to make it appear in the background of every page of that Section.
Some fine tuning may be needed. Please call back with questions.
