Hi Graham,
In Pages 6, Find & Replace often requires 'Menu > Edit > Find > Use Selection for Find' for such a task.
Here is a screenshot of a Pages 6 document with Menu > View > Show Invisibles and Show Layout for some clarity.
Select any footnote number in the body of the document. I selected footnote number 1 after $5.99.
Menu > Edit > Use Selection for Find.
Menu > Edit > Find (command f) to bring up the Find & Replace box. You won't see anything in the Find field, but a footnote 'token' is there. Don't type anything in the Replace field (it will replace with "nothing").
Click on the right arrow in that box to start the search
Click on Replace All
All gone!

Edit: 'Use Selection for Find' really is a footnote token. I tested with several superscripts and only the selected superscript was replaced. Other superscripts were ignored. Ian.

Thanks VikingOSX. I was beginning to wonder if that was the case.
By literally removing the individual footnotes/endnotes from the body text of your document. There is no magic removal menu or button.
Pages document
