What template are you using? Are you on a Chapter, section or added page in your book? What type of page are you on?
A screenshot of the entire workspace in iBooks Author would be useful if you would post it here to get an understanding of where you are trying to add a chart.
Does this happen if you create a fresh new book from the template chooser (use Basic Landscape) and try to add a chart to a Chapter or Section on a new book?
here is what i have noticed,
I am working on a book. The template i am using is Novel from the pub category.
If i choose any template in this category i cannot add a chart on the sections and chapters
however, if i choose a template from the fixed layout categories i can add charts on any page.

The template your picture refers to is a fixed layout template.
why not try one from the pub category and let me know if you succeeded.
Thanks
That explains it. You are using an ePub template. Charts are not supported in ePub templates, but they are in multi-touch templates that are exported as .ibooks files.
ePub files are generic, open source format, where multi-touch (.ibooks) formatted books are proprietary to Apple and iBooks Author.
Use a multi-touch template or capture your chart created elsewhere and add as an image.
Alternatively, you can use the latest version of Pages, and a Chart, and export directly to ePub, as an option, if the chart option is a must.
I had already done that but the size of the document goes up when you add charts as images imported from another application.
That's why I was looking for a way to add them directly instead of as images.
Adding images should not increase the file size that much. Scale them first. Also make sure you're looking at the exported .epub size, not the file size of the iBooks Author .iba file.
IBooks Author saves revision history to the file each time you save it. Exported .epub should be much smaller.
I
can add tables but the chart button is grayed out when I try to add charts.
On every other page the button is grayed out except on the cover page.
I don't know why
On Chapters and sections it doesn't let me add charts:
