I have the new iPad Pro 12.9. The pencil is properly connected. I have updated the OS today. I cannot use the Pencil in Notes. I've seen references to a squiggle at the bottom of the Notes app that enables the Pencil but I've got no Pencil. I can use the Pencil to scroll ink Notes, but not to write.
I've detached my Logitech Slim keyboard and still no squiggle. I'm open to any ideas.

You can't mark up notes using the Apple Pencil or any third party "smart" Bluetooth stylus in the Apple Notes App.
The swiggle icon is for just sketching/drawing and for handwritten notes.
If you want this note markup ability, with other features not present in Apple's Notes App, with your Apple Pencil, seek out better Apple Pencil compatible notes apps in the iOS App Store.

Ok, I did the hard reset and that seems to have taken care of it. The squiggle doesn't show up one the virtual keyboard, even when I detached the Logitech keyboard. It shows up at the bottom of the Notes screen on the right. This ability in notes is not a markup ability. When I enabled the pen, I have a screen with nothing on it, even though there is existing type in this Note.
Perhaps that will improve with OS 11.
Have you tried a hard reset of your iPad by holding down both the Home and sleep/wake buttons simultaneously until your iPad goes to black and restarts with Apple logo, then release the buttons?
The "squiggle" icon is at the top-right corner of the keyboard.
