in the list of email conversations the order shows on the left as the newest at the top, just like in previous versions. BUT, the email conversation window on the right is now having the oldest in the conversation at the top. What gives? Can it be changed?

If I’m understanding your problem, I think it’s the same thing I ran into on an earlier macOS upgrade (maybe to Sierra)
if thats it, go to Mail Preferences, click the “Viewing” tab, then click “Show most recent messages at the top” (on bottom of dialogue)

While in preview pane on right select in the top middle column > Sort by Date > Newest Message on Top. Conversations uses this preference to show messages.
If you are in Classic View you can sort on the columns. If you click again it will sort oldest. Drag scroll bar to the top after switching.
Unfortunately, sorting like that it makes no difference in the right email conversation pane. The left pane is the only one that affects in this versions for some reason.
