I'm on Sierra, 10.12.6, all updates. I had Messages working, then wanted to reset it, after trashing preferences and the database, I got the endless updating notice. I found this to reset Messages:

  1. Quit Messages
  2. Kill the IMDPersistenceAgent process via Terminal with
    killall IMDPersistenceAgent
  3. Trash Library > Messages folder, and find preferences with Messages, iMessage, or iChat in the name and trash them.
  4. Empty the Trash.
  5. Clear the preferences cache by running
    killall cfprefsd
    in Terminal
  6. Restart the Mac.

This worked for me.
