In the left side of Mail (OS X 10.12.6, Mail 10.3) a number tells me that I have 4 mail in my Junk box but the box is empty. Is there invisible junk mails or is the counter corrupt? How can I make it disappear?

If the above doesn’t work, try re-indexing the mailboxes. This can take awhile if you have a lot of mail.
Reindex messages For El Capitan, try looking in V3. Sierra use V4. High Sierra use V5.

Rebuild that Mailbox, or all Mailboxes, according to the following: Rebuild mailboxes - Apple Support.
