I have a me.com Apple ID for iCloud, and a 3rd party email address for iTunes. Can I merge the two into just the me.com account? Any risk of losing any media or in app purchases?

You can't merge Apple (iCloud) IDs. Try logging in below using your 3rd party e-mail address and see if the @me.com shows in Reachable at. If it does, that should be the same account.

At this time, Apple doesn't allow the merging of accounts.
As noted, you can't merge Apple IDs.
You could create a family and use Family Sharing to access both purchase histories.
