On my iPhone, do I need to back up my New York Times app on iCloud? Facebook? I am running out of storage.

if you are running out of storage on your iOS device your NYT app is most likely not the culprit or that much of an offender in this case. either way you can not "back up" a 3rd party App's data on iCloud unless it is separate from the App.
additionally are you asking to backup Facebook or if you are looking to store your NTY data on facebook?
In most cases a 3rd party app like NYT or Facebook will store data relative to your account on their own server infrastructure. In the case of sharing assets with either (your photos, videos, etc.) from your phone those are not part of those Apps but are part of your collective iOS data on the device
