Go to Apple > System Preferences > Dock and check your settings.
Magnification: makes the icons enlarge as the mouse pointer passes over them.
*Minimize windows using: Scale effect is the new Default.
Animate: makes then bounce when opening.
*If you want Genie effect, then you will need to select it instead of Scaled effect.

Hmmm.... when I select the Genie effect, it works fine for me in High Sierra 10.13.1 and I have a lot of different windows open on a dual display setup...
Try this, switch to Scaled and then back to Genie, to see if that helps....?
No that does not work either. Just to make sure I am on the same page as you. When I hold the shift key and collapse the window it does not collapse slowly. It does shrink down to the bottom right hand corner of the screen it does this quickly almost in a flash.
Thank for your suggestions. maybe I have a bug somewhere in the system.
Cheers
Watch again real close, it is still 4x slower while holding the Shift key.

The problem is, that the window minimize function is 10x faster in macOS than it use to be in OS X.
