I'm using a Macbook Air (13', mid-2011), with 10.12.6 and suddenly my cursor is misaligned by one line when I use Pages. Any idea of why that is? (I'm not having the problem typing this in this window).

How do I check the baseline shift? The text I am working on I cut and paste from my WP website -- so that could be it. At the top of the document it seems pretty well aligned but at the end, not.
Just tried something else in the same area. Under "lines" I had the "line" setting at 1 and then 0.1. 0.1 was fine for my text at 14 pt but it squished the larger font that was at 23. So, I selected all text, made it all 14 pt and then clicked on spacing 0.3. Seems to have fixed it. But I imagine I will have trouble again if I use multiple font sizes. But thankfully the cursor issue is resolved for now. Thank you Peter!

Try quitting or restarting your Mac, may just be a temporary glitch.

I quit and restarted the whole system. The problem persists.
There is another possibility.
You may have very large Baseline Shift on the text.
Is this happening to only some text in one document?
...and where did this document/text come from?

Select the text > Sidebar > Text > Font > Advanced (gear icon after B, I U) > Baseline Shift

Unfortunately that was not a fix. I selected the text and clicked on default (in baseline shift) and the problem persists... 😟
Use Exactly for your spacing with a bit more than your font height.
Better method.
