You are not doing anything wrong. The default SMPTE time offset in Logic is 1 hour. I think that this was a timing standard for syncing video at one time(and evidently still is). You can reset the start time by going to the Synchronization link in the Project Settings menu under File and changing the setting to 00:00:00:00:00. If it's annoying to reset every time you open a new project, reset it and then save as a template.

The default start time (hrs-min) is 1 hour. That used to be a standard SMPTE start. I can tell you where it is in Logic 9.
Go to Settings/Synchronization Bar 1 1 1 1 plays at SMPTE 00:01:00:00 and click drag the SMPTE 1 to 0.
Setting are on a per song basis, different from preferences which are global.
