Flagged shows 2 but actually empty

I am using Mac Mail and found the FLAGGING feature very useful. So I started using it a few years ago. I created 7 different name for the flagging and give it a different colour too.


The problem I have now is that Mac Mail shows me that that there are 2 email flagged but there isn't any mail (under this category) at all. It seems not a problem on my iOS devices. I am sure these two are flagged for quite long time ago.


I appreciate it if you can teach me how to locate them and remove the flagged items. Thank you very much.

Hi, James!

Thanks for stopping by the Apple Support Communities. From your post, I understand that you have been flagging emails for several years, and recently in Mac Mail you've noticed that you don't have any messages under the Flagged mailbox...even though you see there are two flagged messages. I'm happy to help!

The first thing I would recommend is to quit the Mail app. You can do this within Mail by pressing Command+Q on your keyboard, or clicking Mail > Quit Mail from the menu bar at the top left of your screen. Once the Mail app is closed, restart your Mac by selecting the Apple  menu > Restart. Once the computer is back on, open Mail while holding the shift key on your keyboard.

If the messages are still showing as flagged, but none are in the Flagged mailbox, check while booted to safe mode: Use safe mode to isolate issues with your Mac - Apple Support .

If you continue to have trouble after testing in safe mode, don't hesitate to respond back.

Its something wrong with the mail application of yours , create a new user account How to test an issue in another user account on your Mac - Apple Support

And in this account configure the mail account Set up Mail on your Mac with email accounts - Apple Support

Observe this account , and don't delete the old user account for the time being .

Try running this program in your normal user account, then copy and paste the output in a reply. The program was created by etresoft, a frequent contributor. Please use copy and paste as screen shots can be hard to read. On the screen with Options, please open Options and check the bottom 2 boxes before running. Click “Share Report” button in the toolbar, select “Copy Report” and then paste into a reply. This will show what is running on your computer. No personal information is shown.

Hi Allen


This "flagging" issue is not happening on my iPhone, iPad. And so is my MBP. So it seems at this moment the issue is isolated on my iMac. However, the truth may not be the whole truth. Although the two "flagged" emails may be sent to an email account that may not be configured on my iOS and MBP. It make troubleshooting harder. But I try to setup as close as I can. This is why I am seeking the help from this community.

Run the report again and click [Clean up].


I would uninstall Intego. It tends to interfere with the computer's operation while providing minimal to no benefit unless you work with Windows files.

Unfortunately, the mail still show there are two flagged mails but nothing is visible.

Hi Eric


I have executed the Etrecheck and found no "error" that I need to fix as per Etrecheck report.


The 'annoying' flagged items are still there on my iMac. They are not on my iOS devices, not on my MacBook Air. It is not even available on iCloud.com (maybe Apple has no intention to have this feature there in the first place? idk 🙂)


Anyone has any input is welcome too. Thanks.

If you flag some mails stored in inbox with different colours .

You can click on flag in mail side bar say the red flag it will open , tap the mail to get selected and click on drop down arrow , click on clear flag if there are more than one do it the same way , you can click on green flag in the example and follow the same method , and another scenario in the red flag you have created multiple coloured flags for different mails same way .

And if you want to delete the mail right click on it and click on delete and regarding where they can be located after deleting - open trash folder they will be found .

Hi tygb,


Thanks. I know how to use this feature and was once actively using it. But the problem now is that Mac Mail indicate that there are 2 flagged mails but there isn't any.


I can still flag another mail with the same colour and the number will increase to 3 but when I click on this category it show only one mail (the one that I just flag), I can't find the other twos. I only can share that the two were probably flagged long time ago. But that should not be the reason why I can't locate them and un-flag them.


The weird thing is that it is not showing on my Mac Book or my iOS device (but disclaimer: the two flagged items may not be in the same mail account that are setup on my MBA and iOS). But if I just ignore the MBA and iOS, why Mac Mail report 2 flagged items but not showing me.


Sorry if I write too "aggressive" I am just trying to explain the situation as detail as I can so that anyone who wants to help has the complete picture of what goes into my system.

Sort by Flag simply remain the same, it will no show me the two flagged mails whether I start on <inbox> folder or <flagged> folder.



Search for <flagged> produce nothing

Highlight the <flagged> folder and proceed to rebuild but "nothing happens". Mac Mail is not saying if it is rebuilding or not, just simply "silence" as if I did not click anything.


If I "intentionally" flag an email, the flagged item will increase to 3 but it is just not showing the other two emails. It seems just "evaporate" from the MacOS!
