My company has registered an Apple ID for publishing Apps to App store a few years ago. And now my company is going to be renamed. So my question is how about the apple ID of my company, what should we do? Register a new account and then transfer those Apps to the new account? Or we can rename the current apple ID ?

You need to contact Apple Developer support directly. You can change the Apple ID of your company fairly easily. But that will probably not have any impact on the developer site. This is not something you can fix without Apple's assistance.

But I want to ask a little more.
Regarding to change the organization name of my apple ID, in stead of just editing the Apple ID information from this page http://appleid.apple.com , do I need to provide some document to prove that my company name has been changed? Since I remembered that I have to provide these kind of documents at the very well beginning of creating the apple ID. Thank you very much!

You should not need to.
If you added the Apple ID to the Device Enrollment Program for Businesses, you can log in over here and manage that account: Business - Device Enrollment Program - Apple
You may need to provide a new D-U-N-S number if it was changed for your company.

Otherwise you should be able to simply update the account with the new information directly.
You can log in to http://appleid.apple.com and update the Apple ID information including associated email account as necessary.
