Keyscape's default is to respond to MIDI channel 1.
Your secondary keyboard is probably using a different channel.
You can easily mend this in Logic be setting the MIDI channel to 1 instead of All in the Track inspector.

I have used Keyscape with Logic for a while. Lately Keyscape just works with my Roland A88 and not my M-audio Oxygen 61 keyboard. I am using a USB-split, but this doesnt have something to do with this hahah. Does someone know what the problem is?
