I have an App Store and I tunes gift card and I would like to use it for in app purchases on Empires and puzzles. Can I do that?

You should be able to, if you haven't already done so redeem the card onto the account and the account's balance should automatically be used (you can't specify how items are paid for) for in-app purchases in its apps.
