I’m preparing to move into a new PC. I use the PC and iTunes as a media server for my home entertainment. On my old PC, the music files are stored on my internal HD and a large library of video files are stored on an external HD.

I plan to use the transfer steps suggested by Apple but I’m not sure what to do about the external. Should I just unplug it to run the backup?

See Move your iTunes library to a new computer. I would recommend you move everything into the portable shape on the external drive. You should also have another drive as backup.
