Are they still offering battery replacements for a lower price in IPhone 6plus?

Apple does, as well as some Apple Authorized Service Providers such as Best Buy. If you go to an AASP it’s up to the shop to determine its own service price. Apple may be discounting their wholesale prices for batteries, but the shop is free to set its own labor rate and/or markup. Many charge for diagnostics.

Does the reduced $29 cost for the new iPhone 6 battery include cost of installation by Genius Team, or do I have to pay extra for installation?

The price includes installation. They won’t sell a loose battery, and require that the old battery be turned in for recycling. The price doesn’t include sales tax though.
