Flex Edit still not working properly in 10.4.1

Flex edit still automatically adding a blue flex marker at the front of a newly recorded audio region and causing the region to be terribly out of sync. Strip silence a region and it places this blue marker on every region.These blue markers cannot be deleted using the usual double click method.

Does anyone have any idea what's causing this and how to work around it?

I have the new project tempo mode set to KEEP and supposedly Logic is supposed to work as it previously did in 10.3, but this is not the case. It's seriously hampering my work flow, clients expect me to be able to perform tasks I was previously able to do.
