Lately, my email is still working, but the junk mail for my gmail account is accumulating and invisible. Marking all as read doesn't affect it, and neither did reindexing the mail. I also tried unticking "Mail" from my gmail account and reticking it, but that didn't seem to do anything.
What else can I do? Is this a bug?

No, it isn't a bug. Open Mail's preferences, click on Accounts in the toolbar, click on Mailbox Behaviors in the panel. You may see something like below:
If you see "Never" for Erase junk messages: and for Erase deleted messages: then you may wish to change those settings.
Mail from before changing the setting will remain. You need to delete them so you are only looking at new mail post-change. I find that it works sketchingly. Sometimes deleting and sometimes forgetting.
Wait until the time has passed. Remember a day is treated as a 24 hour period as opposed to the calendar day. If you just made changes today then you will have to wait 24 hours at least to see if the change is working.

They were both set to "erase after one week," but I've changed junk mail to one day. Perhaps this will fix the issue...
To be sure you should quit Mail, wait a couple of seconds, then relaunch it.
No joy. Still shows unread emails.
Tried erasing all junk mail and trash, no joy. Still shows a climbing unread count. Definitely smells like a bug to me, as this only started happening a few days ago.
