DVD Encode Pixelation

We are currently using Compressor 4.4 to run NTSC DVD encodes from ProRes feature files (ProRes 422HQ/4444, 1920x1080, 23.98/24fps). We've done several in the past that have not had any reported issues, but a recent encode came out with several instances of extreme pixelation throughout the feature. We've run two separate files of the same feature (one with watermark, both files ProRes4444 and 24fps) through the process and even those separate encodes have the pixelation appear at the same timecodes. When we tried encoding just the clip rather than the whole feature, the issue is no longer present. We've also just found the same issue on an encode for a different feature (ProRes 422HQ and 23.98), so the issue is not isolated.

Has anyone encountered this issue with Compressor DVD encodes before?

Confirming that the pixelization issues are not present on either of the ProRes files. However, we've also tried running the same files through Adobe Media Encoder, and the results turn out fine. Additionally, the scenes in question are mainly static shots with relatively little motion, so it's not like there is intense processing required for these scenes specifically. Also, as I originally mentioned, when we ran just that scene (rather than the whole feature) through the encode, Compressor output it without any pixelation issues.
