For the last week or so when I'm using Safari and want to open a private window nothing happens. I go to File>New Private Window and nothing. A lot of the time even trying to open a new Safari window does nothing.

I don't see anything that normally causes problems. Two things you can try.
1. Go to Safari Preferences/Extensions and turn all extensions off. Test. If okay, turn the extensions on one by one until you figure out what extension is causing the problem.
2. Go to System Preferences/Users & Groups and remove Freespace from your login items. Log out/in and test.
The only other suggestion I have is to try reinstalling the OS while booted into the Recovery Partition.
Are you using a VPN?
It may not do any good, but try running the Etrecheck report in your normal user account.
Eric - Safe mode and another admin account had no effect.
Also I power down my iMac every night.
No luck on either. Is there anyway to delete the Safari app and install a fresh version?
You would have to reinstall the OS. Safari isn't available as a separate download.
I just used Pacifist to extract Safari from the Sierra install file. Same problem when running Safari 10.1.2.
This seems to have solved the problem. Hopefully it sticks.
