I deleted one message threat and I can’t find it in ICloud. My messages are supposed to be back up (the green circle is on) but I can’t find it on my phone or on the ICloud on the Mac.. are the messages backed up automatically, why is the message icon not on the ICloud group of back up icons on the Mac?

Do you mean that you have the "Messages in iCloud" option turned on? If so, then if you deleted a message, there is currently no way to retrieve it. Once it is deleted, it is gone.
If you are not using Messages in iCloud, then you can erase your device, and restore it to a backup that was made after the message was received, but before it was deleted. Be aware that if you erase your device and restore it, the device will go back to the same state it was at the time the backup was made. Any changes since then will be erased and overwritten:
