The Question Marks do not appear to be correct either however I take it that this is you connecting to yourself (iPhone) so you are seeing the Sync "Receive" as well and the Send.
IF you add text the Emoji will normally reduce is size and be the same size as the text.
What happens when you do this ?
Also in Messages > Preferences > General Pane what Font have you git set as the Chat Display Font ?
You can change this (but not the side bar Font). This may mean that the side bar and the Chat are not actually using the same Font.
The app used to contain the pictures for converting colon dash bracket into a face. I am unable to check my High Sierra version as that computer is away being fixed. (keyboard issue after 7 years. Apple just don't build them like they used to 🙂 ).

Ralph, I appreciate the response. The issue cleared up for me. Not sure why or how, but after starting the computer in Safe Mode (during which the issue was still present as I noted)), I restarted normally and things were back to normal, with emoji's displaying properly.

Safe Boot/mode is a good call.
This clears some caches (amongst other things) that can help reset the computer that a normal Restart does not do.
Whilst in most cases inn Safe Mode the issue will disappear and not reappear when a Normal Restart is then done, some issues seem to clear up when you Restart.
