Just spoke w/ AppleCare and turns out that, "for security reasons" per Apple, the microphone is disabled when the lid is closed (aka clamshell mode) even though it will show up as an available source. This is true even when connected to an external monitor.
To me, this doesn't make sense as I'm actively using the computer and should be able to access the microphone. I do appreciate the security concern for when it's "sleeping", but not at a workstation. The workaround, until hopefully an update fixes this issue, is to use headphones with a mic built in (possibly the more secure option) or to purchase an external microphone which defeats the purpose of Apple's logic.
