Boot into Recovery Mode and choose Reinstall Mac OS. This should be an install "in place" and shouldn't affect any of your own data but that said, it's always wise to have a good backup.

In El Capitan and later every App that is allowed to run must be listed in the GateKeeper "white list" database, or they must be approved one-by-one and added manually.
It sounds like your got clobbered.
Gatekeeper database is such an integral part of MacOS, I expect it is locked up tight, deep in the bowels of MacOS. I sincerely doubt you can tinker with it to fix it.
What is the date of your last Backup, and by what method?
Had to boot it in recovery like you said and then use the time machine back-up to take me back to where I was before I started. Still not sure what actually went wrong with it.
I'm not sure what happened either but I'm glad you had a TM backup to restore from and it worked out.
