FileOut Problem in Shake 4.1

I need some real help with this one guys, HUGE headache. I'm using Shake 4.1 on a Mac Pro with duel 2.66 processors and 3 gigs of ram. Eerytime I go to fileout and rendertodisk my movie in shake (I output to quicktime, Apple JPEG A, 23.97 FPS) the file it creates isn't the full movie that i see in shake (the full movie runs for about 7 seconds) the output file is ALWAYS 5 seconds and around 1.8 mg in size. I see the holse movie play through in both the shake viewer and the flipbook, but the quicktime file isn't the same. PLEASE HELP.
