This is a version of Handbrake that enables the "Baseline" profile instead of the "Main" profile. That was the whole problem with the videos not being able to transfer to the iPod when using the H.264 codec. Now, I tried it & it works great!
Thank you to everyone who has taken the time to reply in so much detail to my 'calling all experts' post. Your time is much appreciated.... I will at least stop wasting so much time experimenting!

I have heard that sometimes DVD distributors will put "dummy" tracks into DVD's just to counteract piracy. You may be running into that. Try running Mac the Ripper first on your movie and do the "main feature extraction." That way, you're sure you've got the full movie.
In Mac the Ripper:
Open the "Mac the Ripper" Program (

Hit "Mode"
Do a "main feature Extraction" (You can do" full disk" extraction for movies with multiple parts.)
Go to the file menu and pull down "file save to."
Choose Save location
Then hit "go!"
I have found that handbrake can't extract some of the DVD's I give it, so on those, I run it through Mac the Ripper first. I've had great results with this two step method.

I have found that Handbrake significantly Darkens the image compared to the original DVD.
I encourage you to do your own comparisson tests.
take a screen capture of the DVD Player window and then of the resulting Handbrake encode and then select both images and open them in Preview together so you can flip back and forth between them.
then interestingly enough QT7 Pro will lighten the image when exporting to iPod format. not enough to return it to the original DVD values but better.
