transparent windows

There are a number of programs that allow you to set window transparency, such as SetAlphaValue, Afloat. Plus it can be done in Terminal. I'm not aware (but will stand to be corrected) that this is a feature of 10.5.5.

Are you using such a program by any chance?

One of the "features" of ONYX is "to configure the hidden parameters of the Finder"
That would make me very suspicious.
Sometimes removing a "haxie" still leaves stuff in the OS that can effect the system.
I would google for how to undo anything Onyx did and how to fully remove it from your system
If Onyx required an admin password to install, then removing the app most likely will not remove all the pieces of the app.

OK that's good.
Next step: Create another user and see if the problem occurs with that user. This will tell us if it's a system or local user problem.

have you restarted the computer after this problem began?
if that doesn't clear it try resetting finder preferences.

move the file homedirectory/library/preferences/com.apple.finder.plist, then control-option click on Finder in the dock and choose "relaunch".

if the problem occurs on a new account the issue is not with local configuration files but with the system itself. I don't know how to fix something like this.
If you have a backup from before the problem started you can restore the system from backup. if you don't have a backup i would consider an [archive and install|http://support.apple.com/kb/HT1710?viewlocale=en_US].

before you do, I assume you've repaired permissions, right?

I also have Onyx but haven't seen any settings for transparency.

Are you using any theme applications, like ShapeShifter? Here's a wild stab in the dark.

If so you should be able to turn off the transparency function using its settings.

What if you install for instance SetAlphaValue ( http://www.macupdate.com/info.php/id/16577/setalphavalue) and set all settings to zero?

Onyx certainly didn't install that. Crystal Clear is a theme for Shape Shifter so you must have had that on your computer at some point. Perhaps a bad uninstall made it linger?
