adding subtitles when converting for ATV

Is there a way to add a file with English subtitles when I convert a .avi file to mp4 for AppleTV?

macbook pro, Mac OS X (10.5.6), iPhone, iPod, AppleTV, Time Capsule, iTunes 8

The way .avi does subtitles is with an extra file. For QuickTime (and ATV, iPod, etc.), the subtitle information is best stored IN the .mp4 file. The info page for iSubtitle states

+Supports all major subtitle file formats like SubRip (.srt), SubViewer 1 & 2 (.sub), SubStation Alpha and MicroDVD.+

What I THINK this means is that you feed the app your movie file and your .srt file and it combines them both into a single .mp4 file with a subtitle track. QuickTime Pro doesn't do this sort of conversion, iSubtitle does.
