ITunes will not sync all of my apps.

Since I have updated my iTunes to the latest version (9 I think), not all my apps are syncing over. In the new version, you can check each box next to the app and it will either sync or not sync the app to my iPod Touch. My problem is that even after I check the box, it says it is syncing it over but nothing goes to the touch and the box is immediately unchecked. Another problem it is giving me is that if I choose an app, another one will uncheck and the whole thing is frustrating. I use all my apps and I want them all to be synced, Unfortunately, these is no box that gives the option to just sync all. You have to go in and choose each one, well, I do that and then I get apps that don't sync. I do hope someone will be able to shed some light on this. Thanks for looking and taking the time.
