Welcome to Discussions, bzblues.
(1) To determine the source of your iSight trouble so you know what to fix, start with
Apple's "How to Troubleshoot iSight" article:
http://support.apple.com/kb/HT2090
If the testing suggested there shows that your iSight problem occurs in more than one app
and more than one user account, the reset suggested there often restores proper function of inbuilt iSight.
However, if your built-in iSight still does not work after carefully following
all relevant suggestions in the "How to Troubleshoot iSight" article, and if your built-in iSight does show as a USB device in your Mac's
System Profiler, yours is most likely a hardware problem. In that case, contact Apple or an Apple-Authorized Service Provider for service.
(2) FYI, I would not think that having an app open when shutting down your Mac as per its instruction manual would cause a problem. I often do so, and it has never caused problems for me. However, if you have any other problems with files that will not open or folders or files that you cannot find, perhaps even after you get iSight working, use your Mac's Disk&Utility to "repair permissions". If the problem(s) persist(s), follow the instructions in DU's
Help and "repair your startup disk".
Do not be in a hurry. If many repairs are needed, and particularly if this is the first time you have repaired them, either of these repairs can take a long time (many minutes to several hours.) Let each process run until DU reports you that it is finished.
Note that you use your Leopard Install DVD to repair the startup
disk, but you repair
permissions when started from your Mac's normal startup disk. If you need help with disk repair, see this page:
