Two questions related to punching in at a very specific point ... 1) is there a foot-controlled way to punch in while your hands are positioned on a guitar, ready to play and 2) when I punch in there is a short time where Garageband cuts out.

the best strategy is to record on another track, then you can have all the lead-in time you need to prepare. you can then use volume curves to virtually punch in/out in Post.
Logic Express and Logic Pro have a dedicated Punch-in recording ability. Works really well. You can assign it to punch-in at a certain pre-defined point or assign the punch in to a MIDI control like a MIDI pedal.
You could also choose the 'count in' option under the 'control' header. This way you can set your 'punch in' mark right where you want it and when you hit record, GB will give you a 4 count before it starts recording. This is exceptionally helpful if you've recorded along to a click track, as it will count you in at the tempo of the song.
