Getting rid of the flag

Is there a way to get rid of the U.S flag when ones select imput menu? Can one like use a terminal command to uncheck? I am not a flag person and I just want to see grammarian only.

Not sure I follow you.

In order to use Grammarian one has to select "show imput menu in menu bar".

The Grammarian Pro FAQ I referred to says:

Question: Will Grammarian PRO X still work when I turn off the “Show input menu in the menu bar” option in the International System Preferences Input Menu panel?
Answer: Yes. Grammarian PRO X still functions normally when the “Show input menu in the menu bar” option is off (shown below), and the Grammarian pencil menu will still be displayed on the menu bar.

+I still hope Apple fix it so that one can have Grammerian in all Apple's 64bit applications.+

Well, I don't think it is Apple's responsibility to fix a problem caused by a third party application. Since it is obviously imperative for you to use this software, you should address your concern with the makers of Grammarian instead. My menu bar does not show a flag with the input menu activated.
