rePad, thanks so much for figuring this one out.

The problem: if you selected a bunch of PDFs and changed their Media Type to Book, they don't sync in iBook on your iOS device. You have to set them back to something else and then individually set them back to Media Type: Book

Set the PDFs back to something other than Media Type Book:

  • Highlight all your PDFs that you want to show up in iBooks that don't currently show up
  • Command-i (Get info)
  • Select options
  • Change Media type to "music"
  • "OK"

Now all the PDFs are in your music list

  • Select your Music in the left panel in iTunes
  • Search for "PDF Document" (you should now have a list of all PDF documents)
  • Select the first one
  • Get Info (command-i)
  • Go to Options pane
  • Change Media Type to book
  • Hit the Next button
  • Change the next PDF to media type book
  • Keep going until you are done with all the ones you want to show up in iBooks

Those PDFs should show up under books AND they should sync now.

umm..I had the same problem, briefly, and I tried something and it worked. Could be just lucky but well....its SO simple.

I was missing one file (in books on iTunes but wouldn't show up on iBooks). So I took the missing files in iTunes and dragged it into my iPhone, via the sidebar. It synced the file and its showing up now (wait let me check..yup still showing up). Try it out.

Though Apple should still address this, seems like over a year old problem.

Well this confirms everything I think about apple. After the iSO5 update to my iPad2 I can not view my books or PDFs no matter how many times I sync and how I sync, as soon as I eject the iPad they are not in there anymore. I have tried renaming the Media Type and renaming it back, won't work. The fact is I had the ability to read these purchased books and PDF's in iBooks before the update and now I can't. One thing I found was I am able to drop them into my iAnnotate app, through iTunes, that I use for taking notes while reading books and PDFs. I am still able to read them this way, if it wasn't for this app I would throw my iPad against a wall right now. The whole point of this is to read books. I have searched for help under the iBooks app... nothing... I will try to get a different app that does the same thing as iBooks and see if this makes a difference. Yes I have tried viewing books and PDF's there is nothing in either of them.
