Transfer Notes from iBooks to Computer
This seems to be the major problem for ereaders when it comes to academic use.

sure can you clairfy your issue?
there are 2 fields in the app
books - drag the iBooks.plist into this
booksData - drage the iBooksData2.plist in this
then click run your books should show up on the left
(the titles of the book will be there - or the title will be numbers if it can't find it)
Highlights / Highligh Context / and Notes show up on the right
the context is the paragraph the highlight is found in.
you can show or hide each of these
Actually right now my problems are a little more basic. I don't know what do you mean with the "rigth spot to put the files".
I couldn't even install it... never had heard of a .grit before.
ah, yeah github could be confusing.

click version 1.2 should just be an app, move it to your applications folder

This is now possible in the latest iBooks (I tested with iOS 6)
In the Notes section, tap the Share Icon, choose Edit, Select All, then email it.
Work amazing, even keeps the highlight color and context in tact.
