Export Notes from iBooks?

And this is on an iPhone 4 with iOS 6. iCloud sync had worked perfectly before, but this was from a book that my wife wrote that I imported to iBooks myself so that seemed to nullify the iCloud syncing.

This share thing only works with free books. Not with purchased ones, which is a travesty. Unfortunately Digested has stopped working as well. Seems like Apple getting more and more restrictive. A disgrace.

I am certainly not an expert user but I have a problem and would welcome some advice.
I use ibooks as a teaching aid for my literature students. The notes and highlighter sections are a great way to present ideas to students. I am aware of the ability to send and print the notes and use this frequently.
My problem is that my ibooks app has been running for some time. During that time I have saved many notes in texts on ibooks, but recently my Apple ID was hacked and I have had to create a new one. Since the original download of the app was with my old id I cannot now update the app.
The obvious thing would be cancel this app and reload using my new identity but I think that all my notes and highlights will be lost. But can anyone suggest how I might be able to save the notes and highlights in the text to reload when I have new app?
Or could I get a second download of iBooks to run alongside my existing one to enable me to work in new texts whilst retaining my original version? At present App Store won't let me load a second iBook app - it only wants to update via my old id, which I can't do.
Any ideas gratefully received.
