So I was producing and all of the sudden after I was playing around with Omnisphere plugin the sound of the whole project disappeared? I try to remove that track with the plugin , checked all the outputs and inputs, also I added software monitoring icon on my tab to see if that was the thing that mute the whole project but its not working. Anyone has idea what could've caused and how to fix it please?

Do you have low latency mode enabled? Look at your effects on the master bus.
In Logic's Preferences/Audio make sure Core Audio is enabled. As always, first thing to do is either shut down/restart or reboot the computer, and try the sound again. Also, if you're using Low Latency Mode, torn it Off.
I'd start with restarting CoreAudio (you may de-select "CoreAudio" > "Apply Changes" and then select it again > "Apply Changes" in Preferences (Logic) > Audio > Devices tab). If that doesn't clear the issue, reboot the Mac. Report back here on the results, please.
still didn't work, I checked all the tracks and only plugins were there is the logic's existing plugins I removed all the 3d party ones. It's weird as it happened after I created a software instrument track and chose Omnisphere plugin , played around a bit choosing sounds and boom sound is gone!

Nothing worked :( I did what you've said, I restart Mac multiple times. Other projects sound is working fine but not this one!
It is disabled!
I mean I turned it off and I removed all the tracks containing it! Now for 2 days fighting with this issue I just decided to copy all the takes into different new project, shame I cant understand the issue to know how to deal with this in future! :(
Just an idea, try looking on Spectrasonics' website or contact their tech support. Since this happened when you used their plugin, it might be a good place to look for a solution. Perhaps, it's even a known issue.
Also... if you are using suspect plugins remove them from the project. Check your master bus Outputs.
