I always have 3 unread messages in Messages that never clears from the badge app icon. I scrolled down to see which are the messages but cannot find them. It is synced to my iPhone but there isn't 3 unread messages on my iPhone.

Try signing out of iCloud on both Mac and iPhone ...wait a few minutes, sign back in.

Sign out of messages on Mac.
restart Mac. Sign back in. If that doesn’t work,
reboot in save mode.

you can also try:
1. Quit the messages app.
2. Open terminal and type this command killall Dock
( type “Terminal “in spotlight to find it)
Than, quit the terminal. What this does is to force a restart of the Dock and cleared phantom unread messages.
I did this and it works perfectly:
If an OSX application is on a weird state the best thing is to "reset" the application by deleting preference file. This file are located under ~/Library/Preferences. After deleting please execute killall cfprefsd to clear the preference cache.
Make a new Smart Mailbox that only includes Unread Mails, do they show in that Smartbox?
