I’m curious if it will damage to leave my Apple Pencil attached to the magnetic charger for extended periods of time when not in use. Is this damaging to the battery life of the Apple Pencil or the new iPad Pro?

It's not harmful or damaging to either one. However unless the iPad is connected to power, it will drain the iPad's battery as the pencil will continuously charge from it when its own charge decreases.

All modern chargers detect when a full charge is reached and stop charging, so you can't do any damage by leaving any device on charge.
