I have a macbook pro running OS X El Capitan. Every 10-20 minutes, the taskbar disappears for a split second, the desktop (not the windows I'm working on) goes black very briefly, and then ALL of the windows I have open and minimized pop up at once. This includes chrome windows, finder, word, outlook, etc. I have tried restarting the programs and the laptop.

The problem didn't seem to be happening in safe mode, so I ran the program as you suggested.
It's a shared laptop belonging to my university, so I haven't changed much and don't use it for many things outside of work and social media.
Unfortunately, I can't do that - as it's a university-owned laptop, antivirus is mandatory. Thanks for your suggestion, though.

Try setting up another admin user account to see if the same problem continues. Please post back on whether or not this worked. Also try the Safe Mode. Please post back on whether or not this worked.
Isolating an issue by using another user account
If it works in the Safe Mode, try running this program when booted normally and then copy and paste the output in a reply. The program was created by Etresoft, a frequent contributor. Please use copy and paste as screen shots can be hard to read. Click “Share Report” button in the toolbar, select “Copy to Clipboard” and then paste into a reply. Etrecheck – System Information
I would uninstall Avast. It tends to interfere with the computer's operation while providing minimal to no benefit unless you work with Windows files. Most long time posters recommend not using antivirus software or cleaning software such as CleanMyMac.
Also go to System Preferences/Profiles and disable everything if possible. Profiles sometimes are from malware/adware.
