I have created mailboxes to organize my emails into. When I put an email into a mailbox, I have to manually add any future emails within that thread into the mailbox as well. Is there a way to automatically send all emails on a single thread into the mailbox?

Mail will keep all emails from a single thread together, but only if they are in your inbox.
If you have multiple storage mailboxes, you would need to create a rule for each storage mailbox to route the emails to that box. Below are 2 simple samples. You could also combine the From and Subject in the same rule as long as destination mailbox is the same.
If you have 20 mailboxes, it would take 20 rules. I don't know of any other way to automatically route them to the proper mailbox.

I understand how to create simple rules, such as “move all emails from a sender to archive and play a sound.”
I do not know how to implement the rule I need, which I imagine would look something like: “if subject contains ‘RE’ then search mailboxes for partial match. If found then move email to mailbox.”
I am surprised that Mail does not automatically keep all emails together from a single thread.

Thank you for your reply, Eric. I'm sorry, but I still am not sure how to set up this rule. Do you mean that I would need to create a new Subject rule for every email thread?
To elaborate, I am trying to create a separate mailbox per work project. I have 20 projects, so 20 mailboxes. I email the same 5 people for each project, so I cannot create a rule by Sender since the same Sender will be in each mailbox. The only way to keep all emails with a common Subject line in one mailbox is to create a rule? So I would end up with thousands of Subject rules? Is this correct? This seems wildly inefficient.
Ok, can you explain how to do it in only 20 rules? To be clear, I have more than one email thread per mailbox. Over the course of a year, I will have thousands of email threads that I would like sorted into the appropriate mailbox. I am not understanding how to keep a thread together without making a rule per email thread.
You have just added more information that makes it harder. Does each mailbox that is receiving messages have something in common such as the subject? You can add more than one subject to the rule if necessary. I don't know what else to suggest since I can't actually see what you are trying to do. Rules may not work.
No, unfortunately, I cannot think of a common variable between the emails. The subjects will vary, mailboxes will have common senders, and the dates will overlap. Is there any other way to keep an email thread together besides the rules? Or would I have to manually add each response on a thread to the appropriate mailbox?
