will this merge the other apple id using my student account to my iphone?

This warning message is to let you know that you are not supposed to change accounts all the time on a device, as there will be a 90 day waiting period if you try it again after this time. Some services require this exclusive link between device and Apple ID.
When you transfer this device to your new Apple ID, the link with the previous Apple ID on that device will be broken.
Apple ID accounts cannot be merged.
